The Trentepohlia, corticolous filamentous green algae of Trentepohliaceae family survive under varying climatic conditions. Usually, species varies in the rate of changes of the character states. The changes of the character states cause homoplasy. A high rate of homoplasy relative to synapomorphy causes phylogenetic algorithms to group species incorrectly. So, the morphological and molecular data independently have produced highly conflicting results due to homoplasy which result from evolution. Such inconsistencies in the data have ratified with the buildout of robust statistical software programme, Mr. Bayes. This programme has stochastic models for Bayesian inference that has enabled combining morphological and molecular data, and both data set contribute to the result of the combined analysis. In this paper we generate a Maximum likelihood phylogenetic reconstruction of the genus Trentepohlia based on molecular markers and morphological characters.
